Yes, he sometimes played the organ e.g. during his 1986 live performances

If you mean a pipe organ, then no, P never played one.
If you mean a Hammond, than yes of course, he regularly played the B3 – but then again, it can be argued that a Hammond is, in your words, just "a keyboard with organ effects". But of course he also used Hammond-sounds on his digital synths.

He played a B3 durinng the intro of Hot Thing on the Sign O' The Times movie, Ferda.
