Maybe because of CD space? Many of the B-Sides on the expanded Hits release were available originally in longer versions but surfaced in an edited or non-extended format.

Nobody knows for sure why just under 1 minute was edited
out of 'Good love' on 'Crystal Ball'. There is no obvious
musical reason, it hasn't been edited enough to make it
a "single edit", and there's nothing special or unusual
about the missing part that would warrant it's removal.

There are 2 possible explanations...

1. Each disc of 'Crystal Ball' is about 49:50 long
(give or take a few seconds), so Prince may have cut
out the minute just to make sure the running times
matched. He certainly did this with 'Emancipation',
where he ensured that each disc was 60 minutes long.

2. It might have been edited for purely contractual
reasons. There may have been some kind of 'exclusivity'
deal with it's appearance on the 'Bright Lights Big City'
soundtrack, which meant he couldn't release it himself
in exactly the same form it appeared there, but had to
change it in some way (however small).

yes there was a difference. A music break with the synth (xylophone sounds) and the chant of Na Na Na..and Prince saying : "Good Love Pt. 2!" I dont know I guess it really dont matter!. lol!
