"Let's Work" is definately one of his funkiest. It's my second favorite next to "Head".

It's in the top 5, right up there with Head and Careless Whisper.

There's no "funkiest Prince song", because he's created songs so funky they can overpower each other on any given day, depending on your mood and whimsy.

I would say that after years of discussing the topic, five songs stand out :

Head
Let's Work
Irresistible Bitch
DMSR
Lady Cab Driver


Those are the songs most frequently described as Prince's funkiest. There are many others that are worthy of being compared to these songs. For instance, "Kiss" could easily replace DMSR but then you'll think "hmmmm...DMSR could earily replace Kiss".

I don't know about funkiest but its sure up there and the 12" is unbelievable but also for D.M.S.R. has to be tied with it.
