There is the Woolwich ferry which will take you almost directly to city airport. If you go to Google maps & type in Greenwich, then zoom in & then scan east, you will see it marked as a dotted line from Woolwich. I don't know what time they stop crossing though.
I've just looked & the last crossing is at 8.00 pm. Sorry, not much use really. [Edited 8/6/07 8:30am]

The is a Woolwich Foot tunnel under the river south of the airport.
You have to walk East from the dome about 1 mile. .

I also booked a hotel at London City Airport and was wondering whether...
- Taking the foottunnel is safe at 3 or 4 am - Bus 108 drives all of the night? Greetz HQ

Does it run through the night? At least it's listed as a "24 hours service" line on the Transport for London website. I had a look at the timetables to see how to get back to my hotel in central London after a possible aftershow, and the 108 bus seems to go every 30 minutes in the early morning.
